In regards to the email which is generated after successful transaction, can you please advise how we may customise the wording of this email ?

Is this the PayPoint email or Virtuemart purchase order?

The email comes from trans.admin@PayPoint.net with the subject line "SEC Order". This seems to be a new feature with the latest version of the module as this wasn't generated before.

That email (from trans.admin) is automatically generated by PayPoint and would have been on previous versions.

All payment gateways (Paypal, PayPoint, SagePay e.t.c) send out their own email confirmations. This can't be changed. The only thing the module does, that works with the email, is to sent over the cart details (price e.t.c).

I'm sorry, but in this instance there's nothing we can do. I know in the PayPoint API (manual) you can create a method of customising the subject or text a little. But apart from that your stuck with it.
